"Secondary treatment" refers to the removal of dissolved and suspended biological matter. Secondary treatment is typically performed by indigenous, water-borne micro-organisms in a managed habitat. Secondary treatment may require a separation process to remove the micro-organisms from the treated water prior to discharge or tertiary treatment.

According to the Urban Waste Water Directive (91/271/EEC), secondary treatment refers to the treatment of urban waste water by a process generally involving biological treatment with a secondary settlement or other process in which the requirements established in Annex I of the Directive are respected.
